A basic goal of the course is to encourage the students to acquire basic knowledge of organic reaction mechanisms. The attention is paid to the most important processes used in modern organic synthesis emphasizing the principles of electron flow and MO theory, the role of organic reaction intermediates, and the control over chemo-, regio-, and stereoselectivity. The course includes selected mechanistic aspects of organometallic chemistry, supramolecular chemistry, and biochemistry. The students are trained in their "arrow pushing" ability solving the reaction mechanism problems of current interest to understand, explain, and predict the most probable reaction path.

Cílem jednosemestrálního kurzu "Struktura a reaktivita II" je (a) porozumět vztahu struktura-reaktivita, (b) ozřejmit si základní principy, jimiž se řídí mechanismy organických reakcí a (c) dosáhnout schopnosti navrhovat realistické mechanismy reakcí, které jsou využívány v organické syntéze. Důraz je kladen na koncept elektronového toku od dárce k příjemci, na teorii molekulových orbitalů a na popis vzniku, struktury a reaktivity klíčových intermediátů. Pozornost je věnována karbaniontům, organokovovým intermediátům, karbokationtům, radikálům, radikáliontům, ylidům, karbenům, nitrenům a arynům. Jsou diskutovány obecné principy, pravidla, efekty včetně chemo-, regio- a stereoselektivity. Organické reakce jsou klasifikovány podle reakčních mechanismů a je popisován jejich průběh. Další část kurzu se věnuje mechanismům důležitých organických reakcí, jakými jsou např. cross-couplingové reakce katalyzované tranzitními kovy, metathese alkenů/alkynů, adice na polární C=X vazby, reakce typu aldolizace, cykloisomerizace alkynů, moderní oxidace a redukce, metallace, C-H aktivace, tvorba esterové a amidové vazby, organokatalýza, asymetrické reakce aj. V neposlední řadě jsou probírány metody studia mechanismů organických reakcí. V rámci kurzu studenti průběžně řeší příklady mechanismů vybraných z literatury, aby si osvojili filozofii používání reakčních šipek.

Syllabus
1. Introduction: Electron flow in organic reaction mechanisms, stepwise versus concerted reactions, the description of reaction mechanisms, pushing arrows, drawing reaction mechanisms, textbooks.
2. Carbanions as reaction intermediates: The structure of carbanions, generating carbanions, stabilising and destabilising carbanions, reactivity of carbanions, enolates and their analogues.
3. Organometallics as reaction intermediates: The structure of organometallic compounds, electron bookkeeping, ligands, oxidation states, electronic configuration, bonding types, addition and dissociation of ligands, oxidative addition and reductive elimination, insertion and β-elimination, metathesis of σ-bonds, transmetallation, [2+2] cycloaddition, oxidative cyclisation, stoichiometric versus catalytic processes.
4. Carbocations as reaction intermediates: The structure of carbocations, generating carbocations, stabilising and destabilising carbocations, reactivity of carbocations, nonclassical carbocations.
5. Radicals and radical ions as reactions intermediates: Free-radical reactions, chain and nonchain reactions, structure of radicals, generating radicals, stabilising and destabilising radicals, reactivity of radicals, radical anions, radical cations.
6. Ylides, carbenes, nitrenes and arynes as reaction intermediates: The structure of ylides, carbenes, nitrenes and arynes, their generation, stabilisation, destabilisation and reactivity.
7. Pericyclic reactions: Reaction controlled by the symmetry of frontier orbitals, thermal versus photochemical reactions, electrocyclic reactions, cycloadditions, sigmatropic rearrangements, ene reactions, photochemical reactions.
8. Principles, rules, effects: Acids and bases, electron donating groups, electron withdrawing groups, leaving groups, electron sources and sinks, solvent effects, kinetic versus thermodynamic control, general rules.
9. Classification of organic reaction mechanisms: Polar reactions under basic and acidic conditions, substitution reactions, elimination reactions, addition reactions, rearrangements, isomerisation reactions, multistep (cascade, domino) reactions, catalysis and autocatalysis, chemo-, regio- and stereoselective reactions.
10. Mechanisms of selected important organic reactions: Transition metal-catalysed cross-coupling reactions, alkene metathesis and other methods for the construction of the C=C bond, additions to the polar C=X bonds, aldolisation-type reactions, alkyne cycloisomerisation, modern oxidation and reduction reactions, metallation, C-H activation, the ester and amide formation and cleavage, organocatalysis, asymmetric reactions, biorelevant reactions.

1. Úvod: Elektronový tok v průběhu organických reakcí, krokové versus součinné reakce, popis reakčních mechanismů, formalismus reakčních šipek ("pushing arrows"), návrhy reakčních mechanismů, studijní literatura.
2. Karbanionty jako reakční intermediáty: Struktura karbaniontů, vznik karbaniontů, stabilizace a destabilizace karbaniontů, reaktivita karbaniontů, enolátů a jejich analogů.
3. Organometalické sloučeniny jako reakční intermediáty: Struktura organometalických sloučenin, elektronové účetnictví, ligandy, oxidační stavy kovů, elektronová konfigurace kovů, typy chemické vazby, adice a disociace ligandů, oxidativní adice a reduktivní eliminace, inserce a β-eliminace, metateze σ- a π-vazeb, transmetalace, [2+2] cykloadice, oxidativní cykloadice, stechiometrické versus katalytické procesy.

8. Principy, pravidla, efekty: Kyseliny a báze, elektrondonorní skupiny, elektronakceptorní skupiny, odstupující skupiny, zdroje a příjemci elektronů, efekt rozpouštědla, kinetická versus termodynamická kontrola, obecná pravidla.
9. Klasifikace mechanismů organických reakcí: Polární reakce v bázickém a kyselém prostředí, substituční reakce, eliminační reakce, adiční reakce, přesmyky, isomerizační reakce, vícekrokové (kaskádové, dominové) reakce, katalýza a autokatalýza, chemo-, regio- a stereoselektivní reakce.
10. Mechanismy vybraných organických reakcí: Cross-couplingové reakce katalyzované tranzitními kovy, metateze alkenů, alternativní metody konstrukce C=C vazby, adice na polární C=X vazby, aldolizace a podobné reakce, cykloisomerizace alkynů, moderní metody oxidace a redukce, metalace, C-H aktivace, vznik esterů a amidů a jejich štěpení, organokatalýza, asymetrické reakce, biorelevantní reakce.
11. Metody studia mechanismů organických reakcí: Studium struktury produktů, studium kinetiky reakcí, stereochemie reakcí, isotopové značení, určení kinetické rovnice a rychlostních konstant, detekce a charakterizace intermediátů, studium katalýzy, experimentální a výpočetní prostředky.
