The course is based on mathematical modelling and development of biological (especially cellular) structures and processes that are simulated in silico.
We will deal with:
a) the basics of modelling and simulations, including various approaches (especially from the point of view of the compartments and their interactions), including suitable and appropriate mathematical background
b) application of models to specific biological situations - according to articles
Students will try and explore:
a) a simple continuous compartmental model of immunity and its behavior, including the classification of system developments
b) connection of the model with the data
c) formulation of the model and its implementation
d) a more complex discrete cell model with applications to cell differentiation and chemotactic motion
The research is conducted both analytically (what and why is happening) and synthetically (creating a system of given properties).

Anotace
Předmět staví na matematickém modelování a vývoji biologických (zejména buněčných) struktur a procesů, které se in silico simulují.
Budeme se zabývat:
a) obecným základem modelování a simulací, včetně různých přístupů (zejména z pohledů kompartmentů a jejich interakcí), pročež probereme vhodný a přiměřený matematický základ
b) aplikací modelů na konkrétní biologické situace – dle publikovaných článků
Studenti si vyzkouší a prozkoumají:
a) jednoduchý spojitý kompartmentový model imunity a jeho chování včetně klasifikace vývojů systému
b) propojení modelu s daty
c) vlastní formulace modelu a jeho implementace
d) složitější diskrétní buněčný model s aplikacemi na buněčnou diferenciaci a chemotaktický pohyb
Zkoumání je vedeno jak analyticky (co a proč se děje) tak synteticky (vytvoření systému daných vlastností).

Requirements to the exam -

Credit will be awarded for this course by successfully completing the following requirements:
active participation in the exercises, usually consisting of solving assigned tasks during the exercises or later on at home,
completion of a semester project (consisting of definition, description, implementation, simulation and research of model including description and classification of its behaviour)
Due to the nature of the requirements, a failed attempt cannot be repeated as is possible for exams.
The teacher may establish conditions whereby a student can make up for missing active participation assignments or resubmit their semester project after improving deficiencies that were found the previous time around.
The examination consists of written and oral parts involving the ability to apply the gained knowledge to solve exercises.
The examination could be in the contact or distance form.

Podmínky zakončení předmětu
Zápočet bude udělen za:
aktivní účast na cvičení spočívající obvykle v řešení úkolů v termínech stanovených cvičícím (ať už na cvičení nebo doma),
vypracování semestrální práce skládající se z definování a popsání modelu (dle článku či volby studenta po nutném schválení přednášejícím), jeho implementace, simulace a prozkoumání s následným popsáním a klasifikací jeho chování.
Vyučující může stanovit podmínky, za nichž student může nahradit chybějící splnění aktivní účasti na cvičení či opakovaně odevzdat vypracování semestrální práce pro odstranění nalezených závad.
Zápočet je podmínkou pro konání zkoušky.
Požadavky ke zkoušce odpovídají sylabu předmětu v rozsahu, v jakém byl pokryt na přednáškách, cvičeních a určeném samostudiu. Je požadována i schopnost aplikovat získané znalosti při řešení příkladů.
Zkouška může mít písemnou nebo ústní podobu, nebo kombinaci obojího.
Zkouška může mít kontaktní nebo distanční formu.
