Heterotrofní bičíkovci a améby se značně liší od typických modelových organismů (živočichů, hub a rostlin) svým metabolismem. Někteří si stále ještě zachovávají metabolické dráhy, které byly již ztraceny nebo nahrazeny u modelových eukaryot a umožňují nám lépe porozumět evoluci eukaryotické buňky. Proto je extrémně důležité studovat tyto linie pomocí moderních přístupů. Bohužel, naše vědomosti o jejich morfologické a metabolické diverzitě je stále nedostačující. Během řešení tohoto projektu student charakterizuje nové, doposud nekultivované volně žijící a endobiotické heterotrofní prvoky s použitím metod komparativní transkriptomiky. Student si osvojí základní laboratorní metody s transkriptomikou spojené (extrakce RNA, příprava knihoven), prozkoumá metabolismus zkoumaných linií a jejich fylogenetickou pozici pomocí širokého spektra bioinformatických nástrojů (např. assembly transkriptomu, predikce kódujících oblastí, HMMER profiling, BlastKOALA, molekulární fylogenetika a fylogenomika, analýza diferenciální genové exprese).
Preliminary scope of work in English
Heterotrophic nanoflagellates and amoebae differ markedly in their metabolic capabilities from typical model organisms (animals, fungi, and plants). Some still retain ancestral metabolic pathways that have been lost or replaced in “model eukaryotes” and allow us to better understand the evolution of eukaryotic cell. Thus, it is extremely important to study these lineages using modern approaches. Unfortunately, our knowledge about their morphological and metabolic diversity is still insufficient. During the project, a student will characterize novel uncultured lineages of free-living and endobiotic heterotrophic protists using methods of comparative transcriptomics. A Student will extract RNA and prepare cDNA libraries for RNAseq. He/she will investigate metabolic capabilities of given organisms and their phylogenetic position using wide range of bioinformatic tools (e.g. transcriptome assembly, prediction of coding sequences, HMMER profiling, BlastKOALA, molecular phylogenetics and phylogenomics).
